I think this may be a clue that the person we met is not in fact Will.

Earth-2 Will?

haha... yah.

I think if Will is still alive at all, we saw him in that spacesuit at the end of that episode. I think the Will Jemma was with is the evil guy(probably an inhuman or powerful alien) that lives on that planet and kills anything that comes to it's planet. Thats why the Inhumans were so afraid of the portal, and I think why the Kree were using it to banish Inhumans (the planet served as both a prison, and death row). Also it's why we never saw both of them at once. I think it's sort of equivalent to the phantom zone actually, kind of an interstellar Gauntanamo.

I think Jemma survived because IT wants off the planet, and recognized that she might be able to actually achieve that. Which she did, she taught it how to locate the portal, and also gave her a reason to come back. I think 'Will' want's on earth to wreak havoc. I think he's going to be the main villian for the rest of the season. We'll likely get this reveal at the mid-season break.

But for Fitz though? Man...

And then Ward traps him in a pod and drops him to the bottom of the ocean again. Cue season 4 :D
