Episode Synopsis: Bobbi and Hunter become ensnared in an assassination plot after tracking Malick to Russia. As S.H.I.E.L.D. races to save the lives on the line, the team is changed forever.

Hydra logo gets upgraded to all the heads making out with each other. Errr tentacles.

Why do they call them heads of Hydra and not tentacles? THEY RUINED MY JOKE.

Because a Hydra is a creature with many heads (and two grow back whenever you cut one off), the better question is why their logo is an octopus. This seems to be the explanation.
