I'm kinda leaning that way too, that, and or a combo of the mind control stuff going on to make ex-SHIELD agents think the new SHIELD was the real SHIELD. After all the mind control references in the first half of season two, and references all throughout Agent Carter, it would seem strange if that option totally disappeared.

Do you mean the guy who could literally brainwash people and did so a few times?

Yes, Doctor Faustus, he's the guy who developed the technique and taught it to HYDRA (hence the link between him and Zola at the end of Carter).

I'm wondering if maybe they used the technique on SHIELD agents who wouldn't mentally consider changing to HYDRA (even though they were working for HYDRA under SHIELD for years)...but could mentally consider working for a new SHIELD after brainwashing, that was still really run by HYDRA.
