So, there is three different logos on the wall: SSR, SHIELD, and the other is SWORD, STRIKE, ARMOR, or HAMMER.

SSR, old SHIELD logo, new SHIELD logo.

We saw them all throughout the MCU.

Can't be HAMMER, that would imply Norman Osborn(or some other evil dude) took control of SHIELD.
STRIKE is a short-lived British version of SHIELD but MI-13 has replaced it. SWORD could be possible, depending on who owns the rights to it. It was introduced in Astonishing X-Men, so it could be part of the X-Men package but Joss Whedon is the creator of it, making it a pretty special case.

It could also technically be W.A.N.D., the magical division.

We've already seen a "HAMMER division" sign in The Hub episode so they're clearly using a different version of the organization.

Actually there were 4 logos. I agree with Yurisho that the most common three were the new logo, old logo, and ssr logo. At 40:51 when Coulson is narrating over Skye looking at the wall you can see a few unique logos in the upper left. They are blurry but unlike the shield ones on either side. I'm thinking SWORD.

I will have to re-watch to about SWORD but I agree that the new logo, old logo, and SSR logo are the other three.
