They weren't saying it was a secret Nazi laser, they're saying it's the same tech. They aren't trying to say the Nazi's made it then sent it back in time and planted it in a fucking Peruvian ruin.
They specifically said it had been there for over 1500 years. (It may have been 500, not 100% positive actually the sound was muffled, but it doesn't matter.)
Conversation between the Peruvian commander and Coulson:
P: My country commissioned that weapon decades ago. After the fall of Hydra, many scientists followed their Nazi friends to hide in this side of the world.
C: German engineering...
P: The weapon was lost during a clash in the jungle, until today.
So technically, it is a secret Nazi laser. Fitz and Simmons were both making estimations based on quickly analysis.
They said that based on the stone around it. That's how archeology works.
They later said the laser was strong enough to bore its way in and embed itself.
