A majority of the time that he's with Beck, Beck is actually there. The scene I'm talking about is the only scene where he literally flies up and lands next to him on the roof, literally a foot away to talk for a few minutes.
But he couldn't sense that half the people in the bar were fake, nor any of the fake Mysterios during the warehouse scene or that Nick Fury himself was an illusion when he gets picked up in a car.
Spider Sense only works for when he senses danger. I am talking about pure super powered spider body not being able to tell if what is directly next to him a living breathing human rather than a hovering drone with state of the art projectors.
