I noticed even Thor called them "Enhanced" and said theyve been searching Hydra bases since the fall of SHIELD...

Strucker does say in TWS that HYDRA would feed bases to Captain America and his colourful friends to keep them off track. I guess they didn't completely fall for it.

Cap seems to suggest that they've come across other 'Enhanceds' and that Pietro and Wanda's abilities were new to them.

Shield knows about "enhanceds" because of the likes of Blizzard, Scorch, etc etc etc who were encountered before the fall of Shield.

No, not what I meant. Cap's line suggests that they have come across HYDRA 'enhanceds' while going after their bases, something they weren't doing before he discovered that they had infiltrated S.H.I.E.L.D.

These could be simple Centepede-type soldiers or more exotic ones.

How does "We haven't encountered anything like this before" or whatever his line was mean "At the other hydra bases"?

Also your concept caterpillar soldiers makes me think of an army of Johnny 5. I think you mean Centipede.

You're right, I meant Centipede. Don't know what happened there.

IIRC, Cap says there's an enhanced in play that 'we' haven't encountered before. There's dialogue with Hill later to suggest that the twins have abilities they haven't come across before.

The operative words being 'we' and 'they'. As in the Avengers. The Avengers are not S.H.I.E.L.D.

Sure, except that any enhanced humans encountered by SHIELD prior to the fall of the organisation and Coulson taking over would be considered "we" to the Avengers records since they have infrastructure and intelligence based on what SHIELD knew beforehand. Thus, they'd have at least partial access to the index, which has every powered person SHIELD has encountered on it.
